I know this is an extremely old thread and there really isn't any point in continuing the debate without there being any more reaction from the higher ups. However, a deeper thought on the matter provoked much interest, and so I am reviving this thread. As everyone knows, Gym Leaders are regular human beings as well. Some of the Leaders lead quite busy lives and often find it difficult to be on for longer times. To solve this issue, the idea of Gym Trainers was proposed and has gathered relatively positive thoughts from the community. While there may be one or two flaws in this idea, it would lead to fantastic results if it works correctly. Gym Leaders usually have a bit more skill in battling due to their knowledge on the specifics of Pokemon that nobody else worries about. Effort Value Distribution, differentiating between physical and special attacks and understanding of the appropriate use of status moves, these are the minor things that allow for Gym Leaders to be a level or two higher than most average players. This is where the Gym Trainers come in. As stated above, Gym Trainers would either be hand picked by the Leader or by other staff, and would most likely have to work with the Gym Leader on many occasions, whether it is for consulting popular battling strategies or working together to obtain a specific Pokemon that the Gym Trainer would require. (It would only be fair for the Gym Trainer Pokemon not be spawned in and instead obtained manually) Through this, Gym Trainers wouldn't just be potential substitutes, they could also potentially become the next generation of Badge Collectors, trainers with the skill to overpower the Gym Leaders and obtain the coveted Badges. A closer relationships with the Gym Leaders would also allow for them to keep the Gym Leaders in check, making sure that they would get on from time to time.

So. If a gym leader is not online, does the gym trainer take the leader's place? A gym leader is chosen based on skills in battle and, like you said, knowledge about "Effort Value Distribution, differentiating between physical and special attacks and understanding of the appropriate use of status moves; these are the minor things that allow for Gym Leaders to be a level or two higher than most average players." Would a gym trainer be as strong as the gym leader, and if someone were to beat that gym trainer, would they get a gym badge? If yes, then it would be similar to having two gym leaders for one gym. But if there was no badge for beating the gym trainer, then it could be more like the gym leader training the gym trainer, like what you have described above. Or, the gym trainer could be someone that you have to beat to be able to battle their gym leader. So, for example, if you wanted to go up against the Water-Type gym, you would have to beat the Water-Type gym leader's gym trainer first. Also, if a gym leader were to be inactive and in need of replacement, if the gym trainer is deemed worthy the trainer could become the gym leader, and a new gym trainer could be chosen. I don't know, there's lots of possibilities. It isn't a terrible idea though.
